I was slightly disappointed that Charles didn't make a surprise return in the last ep, lol. I am surprised that Ougi and Tamaki managed to survive until the end, I was sure that they would die, lol. I lulzed at Orange-kun working on the orange plantation at the end though XDDDD Looks like Xingke died from his terminal illness in the end though since he wasn't in the Ougi and Villete wedding photo. Suzaku lacks the strategic mind required to be Zero though... but since it looks like it's mainly negotiations between countries he shouldn't really need any strategies I guess ~.~
At first the possibility that C.C. gave her code to Lelouch did cross my mind, but then the fact that C.C. and Suzaku were both crying when Lelouch was stabbed kind of wrecks that because they wouldn't have cried if they knew that Lelouch had the code. Though it is possible that C.C. did transfer the code to Lelouch and she was crying because she was sad that he would now be sentenced to live as an immoral and Lelouch didn't tell Suzaku that he had the code so he was crying because he honestly believed that he was killing Lelouch. It seems likely that Lelouch still possesses his geass at the time of his death, so it wouldn't be possible for him to have both the code and geass from C.C., unless the code was only transferred to him shortly before he arranged to have himself killed.
However, after thinking it further after watching the last ep, I came to a conclusion pretty similar to the one Firzin posted. After all, characters who people thought died before actually turned out to be alive in the end. C.C. and Suzaku crying can also be explained by the fact that they and Lelouch didn't know that he had the code.

Regarding the first question, I believe that the specific machinations involved in transfering code were never revealed by Sunrise in order to leave room for speculation regarding Lelouch's possible acquirement of the code.
As for the third question, the clothes of the person driving cart look too nice to belong to a farmer XP That and C.C. seems to raise her voice and tilt her head slightly up in the direction of the driver as if she's addressing them when she says "Right, Lelouch?". Of course, this is just my personal interpretation of it.
Another hole is how Lelouch managed not to automatically regenerate upon being stabbed, assuming that he does have the code, since scenes in previous episodes where C.C. and V.V. were wounded seem to suggest that regeneration is automatic. But IIRC, the details regarding the regeneration of code holders were never divulged, so it might be possible regeneration can be controlled by the person and that Lelouch simply chose to delay his regeneration until later when he was no longer being watched by a huge crowd. Lelouch still has his geass so he could also geass whoever is doing the autopsy/carrying the body away/etc, later as well.
In the end, Sunrise neither confirms or denies anything and there is enough ambiguity to form your own speculations regarding the end, however I think that there's simply not enough specifics provided to come to any solid conclusion, thus any speculation is bound to have at least some holes.
